I am using blender 3.1 and the mixamo and rigify armatures have 90 degrees tilted bone orientations along both of the arms.
Steps to reproduce behaviour:
Expected behaviour: Just like the latest tutorial on youtube, there should be no bone orientation problems and bones should match each other.

I've followed your tutorial and I tried to reproduce the same process than yours in the tuto . I downloaded a simple running animation on Maximo and imported it correctly (remove rotation...). Then I created the char with MBLab -> go to T pose mode and start by 'retargeting root' the middle bone as you did with unlocked position.
The problem came when I 'm trying to retarget top muscle (arm), it seems like bone are distorted compare to model armature and can't find why :
I started over again multiple times before writing this issue but every time I've got the same result.

Hi. I tried following https://youtu.be/dnTH1iMDh8E I select the source git the shit select the target rig switch to pose mode then select the root bones then use 'retarget root' and then the target rig jumpsto some wird position.

the retargeting works amazing for me, however when i delete the mixamo motion the animation of the retargeted bone is removed as well, what can i do to keep the animation?

It is not guaranteed that the modifier (or its name in mod.name) still exists after the modifier has been applied. The "set rest pose" randomly failed on me when used with lots of (>= 5) armature-modified objects. This fixes the issue.
